At 32 bit, it has to be polymost mode.

How odd. I've just tried playing JFSW on max resolution, which is in fact slightly taller than my screen at 32bpp, and it was smooth as an android's butt.
To be precise, I ran it at 1280 by 1024 32bpp on a Centrino at 1.73 gigs with 512 megs of RAM. My video card is an nVidea Geforce Go 6600 with 128 megs, powered by DirectX 9.
The only problem was that the top of the screen was cut off.

Please tell us your full specs.
Also are you refering to the standard maps or user maps.
Some user maps and TC's hook up very bad for me, and also for many players of JFSW.
Try this map:
http://www.proasm.com/files/other/crates.zip
Also are you playing with keyboard only or mouse and keyboard.
My Specs:
P4 - 2.8 gig - Intel Mobo - 2 x 512 mb memory in 800 fsb dual ddr.
nVidia 6600GT256M garphics card with latest drivers.

try the latest nvidia detonater reference drivers http://www.nvidia.com/object/winxp_2k_78.01.html . The drivers card manufacturers ship sometimes really suck

Well you have a magic setup.
I get such bad lockups that I have to sometimes Alt+Ctrl+Del and get a:
Shadow Warrior v1.999 Not Responding.
I have 5 PCs with several OS's and all different cards and specs and they all do it.
On this PC I play Doom3 which is known for its heavy graphics and it plays a smooth as silk.
UT2004 is a walk in the park but SW or DN is a total No No!
Oh and I constant check nVidia for new drivers although on Sw and DN I find the old 40.43 drivers work the best.
Previously I had a ti4200 128m card and I think it was better.

Well after some experimenting I found that my Virus protection AVG is causing 80% of my problems.
I also found that M$ Office running in the background added to the problem.

really all the antivirus bullshit makes your Cp as slow as a microbe...

It's really better not to have an antivirus, ONLY if you really know how to prevent them (e.g. accessing unknown sites, downloading insecure miscellaneous files, etc.)
I own my new computer since September 2, 2005 and have no antivirus installed. Compared to what I had of RAM memory with antivirus previously installed, you can easily notice it consumes nearly 60MB and it slows down the PC so quickly.

I hope you install one and uninstall one monthly or so and check just in case.
AVG and Avast are free and they take up hardly any system resources, but they have kept me safe. (But I don't like avast cause it digs in real deep and has a million processes going at once :P)

vsync
Something worth testing is forcing vsync off.
jfDuke ran like shit after I had installed my new 6800gt and nothing seemed to help except forcing vsync of in the driver settings. Both JonoF and TerminX uses a 6800 and both said the tearing was terrible without it on and it ran just fine with it on for them. Not sure what is different on my system but I hardly see any tearing at all. In doom 3 and quake 4 I always run with vsync on or it will look like shit when I turn around.

Did you tried another MaxRefreshFreq in duke3d.cfg ? (for example, 85?)

But... they don't even support the 6600GT, the first drivers to do that were 66.93! Weren't they...?
